A successful candidate will work closely with scientists and computational biologists to analyze NGS data and develop bioinformatics methods to solve exciting and challenging problems in gene therapy and immunology. This role will be reporting to the Director of Bioinformatics and will be located in our South San Francisco office.

The specific responsibilities of this position include:
Develop workflows from existing algorithms, or modify Bioinformatics methods to analyze NGS and proteomics data. This includes development of novel Bioinformatics methods as needed to answer biological questions to meet R&D objectives. Demonstrate validity of methods through prototypes and benchmarking using appropriate controls.
Work within Bioinformatics group to review and test code, and refactor prototype workflows to production grade.
Partner with the immunology group to design and analyze NGS experiments that provide quantitative information about gene therapy product performance and understand factors that may illicit immune response.
Collaborate with various R&D groups to analyze gene therapy product identity and purity using NGS technologies.
Work with bench scientists to analyze data for assay development and automate established workflows by building internal tools with UIs.
Work with scientists across R&D to design studies that are appropriately powered and controlled to meet experimental and business objectives.
Required Education, Skills and Experience
PhD in computational biology, bioinformatics, or related discipline and 5 years of applied experience with real data (can be in an academic setting).
Minimum of 4 years of hands-on experience with all steps of large-scale DNA- or RNA-Seq data analysis (FASTQ through variant calling or differential expression including QC).
Demonstrated proficiency in Python and R.
2 years of experience with current bioinformatics tools including STAR, Salmon, and Limma.
Prior experience with analysis of target capture data, and detection of splice isoforms and fusions in NGS data.
3 years experience with high performance computing (local or cloud) and proficiency in *ix.
Routine use of version control (e.g. git, svn).
Background in immunology or genetics.
Demonstrated ability to work in cross-functional teams as a strong team player as well as independently.
A successful history and ability to handle several fast-paced projects concurrently.
Great communication, writing and presentation skills to technical and non-technical audiences.
Preferred Skills and Experience
Experience in NGS analysis of antibody repertoire, HLA, or single cell expression.
Hands-on experience with NGS data from both short and long read platforms.
Familiarity with software development cycle (e.g. git, documentation, code review, testing).
Experience with documentation tools and best practices in Python and R.
Experience with developing and executing workflows on the DNAnexus platform.
